The Black Caps were looking to frustrate the Aussies further on day five after a 126-run partnership between Brendon McCullum and Daniel Vettori had ensured the Test would go to the final day.
However, they could only add 38 to their overnight 369-6 as Australia bowled them for 407.
McCullum managed to fire his fifth Test century before falling for 104 when he was caught by Michael Clarke from the bowling of Ryan Harris, who finished with figures of 4-77. Harris took two more wickets while Chris Martin was last man out, bowled by Mitchell Johnson (1-107).
Australia then set about reaching the victory target with ease as Hughes hit 12 boundaries and a six in his 75-ball innings, while Simon Katich chipped in with an unbeaten 18.
Afterwards Australia captain Ricky Ponting said: "I'm happy with the way the bowlers have stuck at it the last couple of days.
"We've been in the field for the last four days so they are all a bit tired and sore. We'll give them a couple of days off to make sure they are in as good a shape as they can be for the start of the next one."
